I have a developed domain that makes a few hundred a month, but the domain alone would be a lot more valuable for certain organizations.

As I understand it, to list at Afternic, I'd need to change to their nameservers. But they then don't give you the option to add A records, so I wouldn't be able to keep the site running.

Is there another way to make the domain appear as for sale with the big registrars? If not, where's the best other place to list it - something like Atom?

No, you can list the domain for sale at Afternic without using their nameservers. You will just pay more commission, 25% vs 15% (or 30% vs 20% with the so-called Boost enabled) if you don't use their nameservers at the time of the sale. If you just list it with a minimum offer, you then have time to change the nameservers during the negotiation phase.
