I am creating a completely new system for my 800+ page website. Basically done. I am going to redirect all the old URLS to their new counterpart. EX: http://google.com/name/woot.php is the old and i will redirect it to http://google.com/sections/name/woot.html, or something like that.

Should i use a permanent 301 redirect in a .htaccess file? And if so, how long should i keep that file up before all the SE's update their indexs'

you should keep it up for as along as you can, and i don't see why you'd want to take it down anyway since it takes up a very small amount of space. if you get new backlinks to those old urls then you would also want the redirect to occur.

Is their any other way to do this since i have over 800 pages or do i need a .htacces file that has 800+ lines all doing a 301 redirect?

depending on the format of how your old/new urls, an asterisk (*) might do the trick instead of 800+ lines.

How people reach your web site? I believe form main page and in this case I think that redirect for the main page only will be enough for you.

But google has indexed over 800 pages. I wanted to setup up the redirection for Google, directories and other links that are out there. Any thoughts?

You can use rewrite condition. That will be 2-3 lines of code in.htaccess. But it is only possible if you have a URL structure that can be redirected via this method.
