Can I negotiate with 2 buyers from different marketplace at the same time. If one buyer accept the offer, how do I handle another buyer?

Don't have two of your offers pending at the same time, if you make an offer towards #1 you should wait on #2 until #1 counters so you are not under any obligations while it lasts and so on.

how do you know that these 2 buyers aren't the same person, who are just using both places to bid on the same domain?

still, i'd look at the fee charged on each platform and try to get sale where fee is lowest, so you can net more.
