Url question?

Hello I am adding an article resource site to my existing php directory and the only access I can get is:
//www.mysite.com/articlesite/index.php
My question is:
Will this effect an SE crawl?
or can I upload scipt a different way to shorten url?
I hope I am clear here?

it's seo friendly url, what's not is those with /? something like that.
