If you a building a video site, is your business/site worth more money if the videos are uploaded to your server or if you link to them from YouTube.com or it doesn't matter.

I will give my thoughts later

I own FilmNoir.tv. My end goal, there, is to provide downloads of full length feature films of that genre from that site. I am not, however, sure of how to proceed. I want an entity unto itself, not pulling from other sites.

Now, in the short run, I could make more money just pimping affiliate links to amazon buy now pages for the appropriate movies and books.

But, I want something special.

If all you have is the metadata and not the videos, then IMHO the value of your site takes a hit. Everyone has to offer YouTube linking. But if all you do is link to YouTube videos, then YouTube has the value because of the risk that eyeballs will go to the video aggregator vs coming to your site.

Your business is worth more money if you generated the content and that content has a viral impact and draws people to your site.

I think some youtube like sites allow uploads to gain traffic (if someone embeds a video from your website, the visitor to that site will notice that the video is coming from your website). Traffic wise, it may be better to allow uploads.
Hopefully, the traffic can be converted into $$$.

My opinion is that it entirely depends on the site.

For example, if my site was about people falling off of skateboards, then I don't think people would care where I got them, they would just know that my site spends the time to find the quality skateboard accident videos for them.

If my site was user generated movies about zombies but I had people upload them to your tube and then link them on my site, then I think that is asking to much. IF you want user generated content, you need to host it.
