Subdomains, CloudFlare, Joomla and Moodle effect on SEO?

I'm creating a site that integrates Joomla and Moodle.

My hosting company has SSL drives for fast loading. I've switched on caching and compression and everything in Joomla to try to make the load times as fast as possible.

My host also provides me with CloudFlare CDN.

So, I installed Joomla on domain.com and created a sub.domain.com for Moodle. I made sub.domain.com into a CNAME record and turned on CloudFlare CDN, because this is supposed to make load times faster. I really don't know how all of this works though.

As far as I am aware, the elements of Moodle will be integrated through Joomla. It's not a perfect solution and probably not the best for SEO, because I believe it uses iframes.

I was just curious if anyone happened to have any experience with this type of setup or could offer me some idea of how the various elements will effect SEO.

CloudFlare claims their urls are whitelisted and that their service has no effect on search rankings. There are anecdotal reports to the contrary, so I would keep a close eye on that just in case.

I don't work much with Joomla and have never worked with Moodle - have you tried the product forums on those sites? That may be your best bet.
