Pardon my ignorance,

Will forwarding a domain, or pointing it to a subdirectory of another website have any negative effects on page rank?

For example, if I forwarded http://www.mydomain.com to http://www.myotherwebsite.com/mydomain/, will there be any consquences with page rank? I could have sworn I read that somewhere but I'm not sure. Like if I decide later to forward the same domain to a different address, will the domain retain the page rank or is it tied to the subdirectory?

You should be fine, since when google and other search engines crawl your site, they notice that you have a link forwarder in place. However, I think this is only true with 301 redirects. So just to be safe, I suggest you create a 301 redirect, instead of a javascript one.

If you change "http://www.myotherwebsite.com/mydomain/" to a different domain, the PR of "http://www.mydomain.com" will, but the PR of "http://www.myotherwebsite.com/mydomain/" might change.

Definitely do a 301. You may see a drop in PR initially, but given time (months) the belief is the PR will flow to the new domain/page.

All the benefits of the backlinks of mydomain.com will pass to myotherwebsite.com/mydomain if you do a 301 redirect.

The 301 is done in the .htaccess file.
