I had the same issues, turned out, the .com. .net, etc registrars, were doing some sort of updates yesterday which caused glitches. After the updates were done, the domains registered just fine. Check with the Reg co that you were using, and verify that you were not charged until AFTER the updates were done, and the domain Reg went thru. I used Namecheap, and when I registered the domain, I got a similar error message as you did, but my card got charged. Within an hour, I saw they had refunded me and told me to re-register and I had no problems
