I just want to know how addon domains affect search engine. When you use an addon domain in cpanel it also creates it as a sub domain and as a folder of the main domain.

For example my main domain is abc.com and then I add the domain xyz.com and the same file are available at xyz.com, xyz.abc.com and abc.com/xyz.com

Now I am sure most web developers would use there hosting account for more then 1 domain and so they would have this problem. What I want to know is how does this affect Google? Is there problems with it being considered duplicate content? Does it affect SEO? Any other problems caused by this?

you always publish domain.com and you don't publish the others.
you do seo work on domain.com not on the other ways of accessing it.

I only link to domain.com, so if there are no links to the others then they wont get indexed and no problems? Is there any need to do a 301 redirect or anything else just to be sure?

if you will not link it won't get indexed not unless you point the spiders using your robots.txt
no need
for 301 redirect you do it on domain.com to redirect to www.domain.com so pr is balanced on both and you can link however you want www or w/o www
