I'm doing a find and replace on about 100 sites. It would be nice if I can just do links for /example.htm and /example2.htm instead of http://www.domain.com/example.htm and http://www.domain.com/example2.htm

Does it really matter in terms of SEO? Obviously the links are going to look the same in the browser and still work..just want to know if it effects SEO at all.

I'm pretty sure it's the same for SEO either way. There is one benefit to having full URLs though, if somebody scraped your article and reproduces it you have a free backlink.

I would advise to always use absolute URL's.
