Generally serach engine consider Sub Domain as a different web site and crawl it independently to the main domain name such as http://merchant.50webs.com but in case of folder serach engine will consider it as a part of the original web site and generally it needn't to add the files within a folder to the search engines as the main page get crawled it will get listed gradually if it is linked from the home page or other pages within the site. If you are desired to create a site not relevent to the main home page it will better to create sub domain for your site and you should add it independently to the search engines to crawl it properly. But in case of folder you dont need to do such thing.

If you pay attention to commercials, companies seem to prefer directories rather than subdomains.

well, as far as the google PR goes and search engines, subdomains does not have a tremendous effect. When i use to be a webhost owner, i gave out subdomain hosting and my domain was in google, and so was all of the subdomain under mines, it does not take that long, but it does take a little bit longer. directories looks more professional in my opinion.

Subdomains, except for www are generally considered to be separate "servers", even though they may be on the same computer. however, directories can also be separate websites. I think they would be considered separate based on links between directories. If there are no links, then they are separate sites...like sites in tripod.com, or the /~username directories ISP's give out.

I would speculate that directories that have relative links rather than absolute links would be more likely considered a single site regardless of the number of folders or how deep they go. Absolute links to other pages on the same domain would probably tend to indicate they are separate websites to the spiders and bots.
