Does it make sense to list on both GoDaddy and Afternic? It looks like Afternic-listed domains are visible at GoDaddy if I'm not wrong.

Listing at all is good. Keep Make offer at all and put Buy now option only at one place. I make most of my sales at sedo, so i put Buy now at sedo. Apart from above, Its always a good idea to maintain your own Portfolio site.

you can't sale .in domain on these sites. bcoz indian gov don't allowed auction of .in domain.
