what is the best shopping cart software to use that will allow you to change the header and footer to match the site?

Well this is depended on your business. If its a small business and won't be dealing with many transactions then I usually find that creating a custom cart for the site is the most efficient option.

However, osCommerce is the most popular free cart that is customizable. Another option is look into PayPal's shopping cart feature.

This will be a large site for a car parts website, paypal is way out of the question lol. i will be needing a search feature and so forth.
