well there is nothing to worry about

as it just extract images imean symbols [graphics or movieclips] ya and sound also.

but one can't make same swf as origninal with this tool...

Im sure that there is some encoder/encryption programs out that which can protect the source of your .swf files, however they would probably cost you quite a bit because their shareware.
