Template integration is relatively simple, it's just a matter of knowing (x)HTML/CSS

Does this script support root directories?
For example, will it handle
http://domainname.com/jumpname?
If so, does it check if a directory already exists locally to over ride it?

Yes, the script does support root directories, you just need to place the files in that directory and conduct the usual installation process.
